Split ecosystem-reference.md repo layout into Core spine, Product handbooks, Operator tools, Granite infra. Update samples/ecosystem_reference.v1.json.

Do

  1. Replace single MVP table with four subsection tables (handbook URLs + Firebase domains).
  2. Add elements and relations in JSON for new repos and operator edges.
  3. Run python3 scripts/check_foundation.py.
